Home made Seville orange marmalade 'hiccup'. HELP please

I have just made my second batch of marmalade. The first batch was perfect but something has gone wrong with this latest batch. After bottling the fruit has all risen to the surface. Can you give me an idea what I have done wrong. It still tastes delicious !!!

try turning the jars upside down before fully set

Do you need to leave it to stand a little while before bottling? I thought that helps to distribute the fruit more evenly.
